Thanks for posting.
The commands that you mention will not change the disk layout and will not cause differential images not to be appended to an existing backup set:
C:\bootrec/fixMbr - Updates the boot code on Sector 0
C:\bootrec/FixBoot - Updates the system partition boot sector code
C:\bootrec/RebuildBcd - Rebuilds the Boot Configuration Data (BCD)
Neither of these commands will change the Disk ID or change partition offsets or lengths.
