I do not think the disk management settings apply to individual definitions. I had two full backups of each drive in the same folder, along with some incrementals for both. The next drive 1 full backup deleted the first drive 2 backup (and its incrementals), I believe because it was the oldest backup.

It's interesting you mention storing each drive's backup in its own folder - I don't recall seeing any advice to store them separately. I keep both drives in the same folder right now, with different names. If the disk space management only looks at the current backup's folder, that would be an easy way to keep drive 1's backup from deleting drive 2's files.
