PXE is Preboot EXecution Environment I think it is used to boot devices over a network from a bit of code on a network card typically but I don't think it is limited to that and I'm really out on a limb saying much about it. My guess is that it isn't able to find your HD at boot up and therefore is asking you if you want to run PXE over IPV6 since it isn't seeing a disk.
Can you try a different SATA port?
Cloning certainly shouldn't upset the source drive.
